Ok, I think I’ve got the complete map. Don’t flay me if I overlooked something, though. It’s almost too large to present as screencap. I’ll go and try arrange it a bit better, then I’ll post the source file.

Many thanks. That’s enough to see that all encrypted nodes are linked with nodes with files.
Now we “just” have to undersatnd all the files and find all the codes to continue the maping.

Ok, no, I can’t really restructure this thing that much. There’s too much wrapping around and stuff, and I’m pretty fried.
In any case, here’s the source file:
Download it, go to draw.io, click on “open existing diagram” and upload the file, and you’ll be able to zoom, pan, and edit in case I made mistakes (which is probable).
I’ll leave you to figure out the rest.

Also, looks like it results in more puzzles. Not surprising, but… If I ever meat captain Harry, I’ll introduce him to the flat side of my sparring sword… 
Edit: Huh… I just realised that the binary dump of the invalid node 1.618 translates to “Harry”. Even more

I realised that I cut off two of the nodes in the screencap of my map. So for anyone too lazy to load the source I posted above into draw.io, here’s a slightly better jpg version:

The good (or not) point is encrypted nodes have no “new” (thanks to @jedidia) neighbour. 4272 doesn’t have (i don’t know for others).

wow, woke up to all of this.
For mobile users, if you’re having trouble entering the nodes as i was, i found my phone would add a space between node and (. Also make sure to use lower case for the n.
