Does anyone know? I’ve started a new save with the release of Next, and Polo only gives me B and C class modules if I give him money. Do I have to check manufacturing facilities to get the upgraded passes?

I believe the passes are obtained the same as before.
Atlas Pass v1 from Polo
v2 from secured buildings
v3 …uh oh, I forgot. I have the recipe. oops 
It may have been a manufacturing facility.

Yes. The Altas level 3 can be obtained from Polo or manufactories.
